A 17-year-old boy had been shot and he was rushed to hospital, where he died a short time later.
Police say the 16-year-old suspect has also been charged with failing to comply with a probation order.
He cannot be identified under the Youth Criminal Justice Act.
The case was the 24th homicide in Toronto this year.
